With more than 12,000 fans in attendance at St Mary’s, Saints won the second leg 2-1 as a decisive stoppage-time strike from Sam Gallagher secured the trophy.
Harrison Reed was sent off just before normal time concluded, but 10-man Saints went on to take the silverware.
Ryan Seager gave the hosts the lead before an own goal from Matt Targett sent the tie into extra time.
